As I have got experiences, it is focus on noun clause.
At first you have to consider what can stand after subordinator( what, why,..)

It should be subject (can be noun, pronoun..) and plus verb, right?

Please criticize if any mistake!

The correct sentence is the second one- I don't know what is in the drawer.

I see your point. I know the sentence "In the drawer is a pen" is grammatically correct. It's called inverted sentence. You've already know where to put to be, i think. As far as i'm concerned, your both sentences are correct. The difference is the emphasis you put into them. That is, in the first one you focus on the place, while in the second you stress on the item.
